| Is the SP Duo a JTAG Debugger like Atmel's JTAG-ICE? |

No, the SP Duo supports uses the JTAG interface for programming only. |
| Can I use JTAG programming from the command line? (Can I use JTAGICE.exe?) |

All programming is done using the STK500 protocol, you can use STK500.exe to program through SPI or JTAG. JTAGICE.exe is not supported. |
